A mill originally meant a building that produced flour from grain, for making bread etc. Later, a mill came to mean any place that produced materials. A sawmill, produced boards, planks, or timber. A textile mill made fabric.

The 'run' part of the expression is a noun in the sense of a production run, or press run. A 'run' of the mill is all the stuff that is made by the mill in a production round before it has been checked or graded for quality. The products could be good, bad, or totally average.
